I just checked the code and it appears to be doing this if there is
another apt running in the background. This way synaptic should display
a message that something else is going on. Did you get that message from
synaptic?

Oh, yes !
Reproduced just now as you think!
Synaptic start instead of Update Manager when apt-get update is running in
terminal, but without warning messages from synaptic.
