Hi Bryce,
Can't see why commands should get translated,
can't see whats behind the command-names you indicated.
Could you try

Hi Andreas,
Okay, I tried test (r539), and trunk with those three lines added. Same
behavior in both cases: Pasting of python lines does not cause
sequential tabbing, but pasting of any commented line causes trailing
whitespace to be pasted in.

Dunno how it was before, but don't think it's the task of paste to deal
with trailing whitespace.
So if a comment line has trailing whitespace, remove it before copying
or get it copied.
Copy and paste is the wrong place changing code IMHO,
Don't see any python-mode related bug here, being

I think it is not an X selection issue; I've never seen this behavior in
any application other than emacs.

Versions of python-mode.el prior to trunk revision 525 do not exhibit
this bug; revisions 525 and later (up to current), show the bug.

This line appears to be the culprit:
(define-key map [(control m)] 'newline-and-indent)
With that line turned on (as is the case with r524 and earlier), bug #670674
appears. With it commented out, this bug #670701 appears as in r525+.

(define-key map [(control m)] 'reindent-then-newline-and-indent)

Hi Bryce,
can't see any relation between these commands and any trailing whitespace
issue,
as these keys/commands only care for the indent, leaving the rest of line
untouched.
Cheers,
Andreas

What happens for me:
if I paste in a gedit window I get

If I paste into a jed running in a gnome-terminal, it seems fine. Same
with pasting into an emacs running in xterm. When I paste it into an
Emacs (X) buffer, I do get a huge amount of trailing
