I have the same problem with Kile. Also in my case the problem
disappears if I uninstall appmenu-qt, but I don't consider this a fix,
since the normal behavior should be to have the global menu working.
Please tell me how to provide useful information.

unity reboots when changing tabs in kile or
This just started happening in my system. I have Ubuntu 12.04 but didn't
do it when fresh installed. I think it is something that I just
installed/Upgraded but don't know how to pinpoint the problem.

tinkering with the system I uninstalled the appmenu-qt package and the
problem stopped. Of course, the problem now is that those apps that use
the package don't show their menus.
Good thing the HUD exists.
