Have you checked if this problem still appears in Ubuntu 11.10 or 12.04 alpha?
I had no problems with my EFI partition in the above mentioned versions.

I don't have a EFI partition anymore, so I can't test it on newer releases.
If it is finally working under 11.10 / 12.04, it's fine. :)
