I have started to use Oneiric since beta 1 and never had the problem again.
I do not know if any specific fix had to be applied to achieve that or not, but
in Oneiric the problem is solved.

You filed this bug report against natty, but I see it's still open and
doesn't appear to have much activity recently. So, now that oneiric
is released and stable, this may be a good point for you to upgrade
and re-test if this issue is still present there.

machine when I can move the touchpad for a few hours without a problem, but
also periods when this unresponsiveness is quite persistent or reoccurs

Then it's not a touchpad related problem.
Can you try to boot from the ubuntu cd and see if you have the same
problem?

Synaptics touchpad after some time slows, nearly freezes and
I was too optimistic. The problem reappeared just after I sent the
previous message. Since then I observed that touchpad becomes
unresponsive usually when browsing through inet with Firefox.

No CPU is loaded at minimum.according to the System Monitor. But it
looks like after latest updates it does not occur.
