The same for me. When I run any systray application (skype, gnote, etc), menus
of all indicator apps left side from the clock appear not accessible by left
click until I close the systray application. It also happens when I run a
caffeine indicator app.

I have the same behaviour.. The menus can be accessed by pressing F10 and using
arrows as well.
In my case i can't click on the indicators placed to the left of the volume
