For the record, on Precise Beta up to date 19th April 2012 this problem
seems to have gone. In retrospect I think it stopped happening some
time ago.

Alright, this is a known bug tracked back to the way X handles
redirected windows that was deemed very tricky to fix (aside from
enabling compositing). Sorry to give a bad news.

Thanks for the report Colin. I would love to see a screenshot of the
issue. Also, we don't have the need nor the resources to support Unity
2D with compositing disabled.

I nearly did not report the bug as it appears only with compositing disabled,
and will not object if it is marked invalid. However it seemed an odd symptom
so I reported it in case it was indicative of an underlying problem. It is not
a significant issue for me. The best
I have discovered that this symptom only occurs when I have disabled
compositing in Metacity using
gconftool --set --type bool /apps/metacity/general/compositing_manager false
I have to do this in order to avoid the terminal window overlay bug #788607
