It seems unity-greeter is using the same layout as set in X…
So you can try to put the right XkbLayout and XkbVariant directives in
an InputDevice section of your xorg.conf

I'm also affected by this issue.
This is especially annoying because the greeter doesn't even seem to
respect the same default layout as gnome's.
