I have disabled the Unity global menu functionality by:

echo "export UBUNTU_MENUPROXY=0" > /etc/X11/Xsession.d/81ubuntumenuproxy

and also returned the menu buttons to the right edge of my windows title
bars by:

gconftool-2 --set /apps/metacity/general/button_layout --type string
":minimize,maximize,close"

This mostly works as desired, except that when maximising a window, the
global menu *still* steals the window buttons from the now-maximised
window titlebar, hiding them under it's "application name", contrary to
the override.

It also ignores the ordering that I have set for those buttons, and
instead uses some sort of hardcoded order of "close, minimise,
maximise", which is also wrong.
