BOINC Manager ca
File > Close Window (Ctrl+W), like Launcher > right-click > Quit, only
closes the *window*, but the Manager is still running, so it is a sort
of "Minimize".
To really exit the Manager application, and make it disappear from
Launcher, use File > Exit BOINC Manager (Ctrl+Q). Notice this will exit

sorry this is right, of course "boinc" is still running because is
needed from astropulse and other applications...
I sent a mail upstream, I have to say I'm responsible for this bug,
since I don't remember when but I sent a mail to Rom about a serious bug
(showstopper I think) that was triggered

That would be expected depending on the default answer when closing the
manager the first time, where you're asked if you want to keep the
processes running in the background.
Confirming with 7.0.24 (partly):
- Ctrl-Q and File => Close works as expected
- Alt-F4 or Quit from the unity icon menu only minimizes the BOINC window
