my initial solution was to add a blacklist for module rts8139
New linux kernels mostly solved it and didn't need the blacklist although
sometimes problem reoccurs and i just have to unload that module.

I get this behaviour under windows also.
It seems to be a combination of the USB controller chipset and the USB3toSATA
chipset in the dock/caddy.
Newer devices seem more reliable.
My laptop is a U270 with NEC USB3. Seems alright for USB3 support, had
many cheap caddies not work with it.

Common.also happens under Windows.don't think it's Linux specific.
USB 3 controllers and device chipsets are crap.
Try a different dock with a different chipset.

Ubuntu 12.04 USB problem
I have being having identical issues. using standard ubuntu kernels for
releases 11.10 and 12.4 . Downloaded and compiled 3.5.4 with same result.
Works with usb 2 ports but not usb3.
My tests :
1. use gnome-disk-utility and perform a read benchmark of the drive.
USB2 - passes
USB3 - Doesn't
I have a Msi u270 with the same problem.
Instead of deleting the rts5139.ko file for each kernel I found an easier
solution.
Using the modprobe blacklist facility to blacklist this module.
In the /etc/modprobe.d folder I created a file called black_list_custom.conf.
I added the following line
tested with mainline kernel linux-
image-3.6.0-030600rc6-generic_3.6.0-030600rc6.201209161835_amd64.deb

Some kernels are a lot more reliable and some USB3 devices are just
unreliable.
You need to confirm that that device works fine under windows.
I have recently had the strange situation of a HDD caddy which keeps
disconnecting under windows but no issues under linux. (different computers)
So OS is
using std wily kernel "4.2.0-25-generic" my system will freeze over night.
Happened 2 nights in a row. Leave the laptop plugged in and turned on, in the
morning system is unresponsive. capslock light doesn't change.
Cannot be pinged or ssh'ed into across network (wifi)
When booting usual spach
using standard 4.2 Wily kernel, system will freeze commonly while
unlocking. (unsing gnome & lightdm)
Have switched to a older kernel which has been very stable so far. no errors.

My workaround is to use kernel 3.14.1-031401-generic.
Being that I was able to ssh in when the UI froze suggested to me it was a xorg
related bug connected to the kernel.
