Acabo de solucionar el problema simplemente aumentando el límite de la cache: sudo nano /etc/apt/apt.conf y añadimos un valor suficientemente elevado, en mi caso 150Mb APT::15000; De esta manera yo he conseguido que vuelva a actualizar correctamente.
