I found the solution to be to use Time out in HTTconnection. For which I
found the code too.
Regarding the Ubuntu carrying both sugar-0.88 and sugar-0.90, I think we
have mistakenly used the packages which doesn't contain the Conflicts and
Replaces.
I will look into

The right click and copy does not work in Sugar Emulator.

I have uploaded a patch that will change the logging level of the message from
existing 'error' to 'debug'.
This way the message would not be appear as a critical error (which it is not
by nature).
