I too have the same problem on a HP Pavilion tx1000 laptop. I can't either tell that this freeze would result from a specific application, the desktop just freezes all of a sudden. I can't even log in via ssh. I worked around the problem like this: I renamed the directory ~/.gnome2/epiphany, then started a fresh epiphany that had no slowness. I actually tried now to run epiphany under Enlightenment using a fresh user account and epiphany works fine there. This bug is most likely due to the fact that I don't use the Gnome desktop, but Enlightenment. Maybe I should start some additional Gnome process? I tried disabling each extension, but to no avail. I then tried lauching epiphany from the command line with the -p switch and in that session new windows appear instantly. I'm not sure what has changed before the issue occurred. Using a fresh user account epiphany works fine though. The issue is specific to epiphany and I get it all the time. E.g. galeon or firefox or evolution open new windows instantly.
