On my config, the 'Moved/Copied' dialog is not detached from the nautilus
windows, but it remains displayed on all nautilus windows, including those I
open after the copy/move operation is finished.

No more affected, nautilus doesn't show anymore when I empty trash.

the proxy authentication option is not easy to use

This bug also affects 12.04 (x86 + x64) version of Ubuntu. I can't find the
authentication option as I did in Ubuntu 11.04, for example.
The dconf-editor workaround may work (modifying env var as well), but it's not
satisfying as everybody can read the password.
