Yes, this bug troubles me as well in Ubuntu 12.04. I've seen this occur
in previous versions too. Buddy window simply doesn't show up at startup
and we manually require to quit pidgin and start it again to see its
buddy window.

FWIW, I can confirm this behaviour - I can't get the buddy list to hide,
even though the plugin sets it to be hidden.

I'm getting the same problem on Gutsy (pidgin 1:2.1.0-1ubuntu2, pidgin-
extprefs 0.7-2). Even if I hand-edit ~/.purple/prefs.xml to set
list_visible to 1, it has no effect, and is reset to 0 on exit. The
other related settings, e.g. list_maximized, x and y, all work as
expected.
