Unattended-upgrades is expected to detect changed conffiles which did not happen here for some reason. The version of u-u this bug was observed with was 0.90ubuntu0.9 and there were major changes since this version. The current version of unattended-upgrades in xenial-updates is 1.1ubuntu1.18.04.7~16.04.5 and we don't observe similar errors for some time thus I assume the issue has been fixed.
