You say that if Gnome detects frozen apps the window is changed to grey (yes, I've seen that sometimes). In that case is this bug related to how Gnome and Wine do or don't talk to each other? This should be wishlist. Gnome offers to kill an application if it is detected as frozen for a while. You can do it manually by adding the force-quit applet to the panel, you can then click a window to kill it. The problem you describe is applicable when Gnome doesn't detect that an application has frozen, correct?
