Just add the following code at the bottom your userChrome.css file:
#urlbar { background-color: #00FF00 !important; }
It doesn't meter which color you will specify, FF still will use Gnome
settings, but know properly.

I'm using FF3.0 on Jaunty, and the URL bar still shows non-standard
colours.
