It appears the problem is not what I thought. The same unlock bug exists upstream too in https://github.com/micheleg/dash-to-dock What's happening with Dash-to-dock at least is that gnome-shell is completely disabling (destroying) extensions when it locks the screen, and then reloading them when it unlocks the screen.
