As gnome-open $url works fine, I conclude that whatever it is that handles .desktop files at fault. gnome-open test.desktop does not do anything, as there is no MIME handler for the type. Presumably, then, Nautilus is short-circuiting. I also have hundreds of broken links. It's particularly bad how all Ubuntu support forum thread links will not work. A perfect description! This is a real nasty one for me. I can also confirm it on 32-bit Ubuntu Desktop and both Firefox 3.0b5 and 2.0.0.14.
