I've got the same problem.
After login everything is ok, but after opening/closing windows (let's say 
after one or two hour), I have to restart compiz because every new window is 
black.

So how to reproduce the symptom: fire up a lot of windows (for me ~700 xlogo)
for ((i=0;i700;i++))
do
  xlogo 
done
killall xlogo

Here are some additional informations:

I'm on Ubuntu Gutsy 7.10 with nVidia 6800 GT (I think) and compiz-fusion. I 
edited the /usr/bin/compiz file, line with COMPIZ_OPTIONS to be this:
COMPIZ_OPTIONS=--ignore-desktop-hints --indirect-rendering --replace
and I stopped getting black windows. Good luck, everyone.
