is there anything I could/should do to the apport .desktop files to stop
the menu editor from ever showing it? Or is this a bug in menu-editor
itself?

There is no way right now to have those items not listed in the menu
editor no, that's a limitation of the specification, Hidden would mask
it from the nautilus association list too and NoDisplay makes it visible
for nautilus but also for the editor

I attached the ./.local/share/applications/apport-gtk-mime.desktop file.
