This isn't a wine problem. Chromatron keeps it's settings whereever it
is kept in. I run it from Desktop and there's chroma.dat in Desktop.

wine-1.2
Ubuntu 10.04

I run it by:
env WINEPREFIX=/home/mgol/.wine wine C:\Games\Chromatron\chromatron.exe
so not from $HOME and it still writes chroma.dat there.

This is the application's fault, not Wine -- as part of its desktop
integration Wine maps My Documents to ~/Documents, and some Windows
applications like yours annoyingly store data there rather than in the
Application Data folder.  The most likely reason is that they wanted to
maintain compatibility with Windows before XP, which didn't have
Application Data but did have My Documents.

Anyway, there's not much we can do, since the program does the same
annoying thing on Windows.

Actually ignore what I just said as it seems like you tried to
reconfigure this in winecfg -- are you sure you're setting the correct
path on the desktop integration tab?  Sometimes data doesn't end up in
My Documents but also into other weird folders -- if you set all of the
winecfg integration tabs to be somewhere in ~/.wine they should be
contained.

Also try the wine1.2 package in Lucid or later, this may have changed
since wine 1.0
