Ubuntu 6.10 (Edgy) having been released yesterday, can you upgrade and
confirm whether the cups-pdf version in Edgy solves this issue?

As confirmed by the user, the cups-pdf version released with Edgy fixes

The only cups-pdf 2.4.2-1 deb archive I could find was on debian
unstable, this depends on an updated libc6 so I didn't install it. I
checked the changelog and it looks like the real change from my point of
view is that the backend permissions are set as I did by hand.

release in a few weeks.
