I notice this bug is no longer present in Lubuntu 13.04 (which comes with
pcmanfm 1.1.0-0ubuntu2).
I guess this got fixed in the new pcmanfm, and this bug report can probably be
closed now.

I can confirm this bug.
If the pcmanfm is closed clicking on the x on the top-right corner,
there's no problem and clicking on a desktop folder will open a new
pcmanfm window.
if the pcmanfm window is closed with CTRL-W, then pcmanfm does not open
when clicking a desktop folder.
