I have the same problem with both Unity 3D and Gnome Classic. My solution is to log into Gnome Classic (no effects) where Metacity is the window manager. That works fine. Any session with Compiz in it, be it Unity 3D or Gnome Classic results in a total freeze including TTY1-6. I'm running 12.04

Update on above: Tried emptying trash again in Nautilus after a few days and this time it went off without a hitch. I'm starting to think that it was probably Tracker doing its initial index run (I'd enabled it after doing a fresh install) that caused the issue. Please feel free to close this one.
