I have Ubuntu Natty 11.04 64 bit, Gnome 2.32.1, so gnome-tweak-tool is
not running. Anyway as I wrote in my second post, it's not a bug.
Emerald Theme Replace prevents it. I checked out that when I remove
Emerald Theme Replace it works.

I'm confused. Emerald Window Decorator is specifically for Compiz. GNOME
Shell doesn't use Compiz, so it won't do much good here. Could you try
using gnome-tweak-tool to change your window theme? Does that work?

It's not a bug, I noticed that Emerald Theme Replace is running at
startup, when I disable it I can change window borders.
