You have been subscribed to a public bug: Using the Displays applet in Settings, I can configure the screens. After pressing the Apply button, the screens are arranged as needed. And ~/.config/monitors.xml is created.
After reboot, the ~/.config/monitors.xml is not applied. If I rename the file and repeat configuration through the applet, a new file is created which is the same as the renamed. So, the problem is just that the file is not applied during startup.
