In the meanwhile, I found out that it is only one file - timepps.h from git://github.com/ago/pps-tools.git (attached) - which is missing. I copied it into /usr/include and then configure/make builds ntpd with the ATOM refclock (PPS) support. Tested with Linux 2.6.38 and ntp-4.2.6.p2+dfsg
