The /etc/init.d/tomcat6 script provided with tomcat6 in lucid no longer uses JSVC (and no longer has a [ -f $DAEMON ] || exit 0 line). I suspect you made changes to the init script in karmic, were prompted to overwrite it during the lucid upgrade but decided to keep your (JSVC- using) version of
