Ligthning is connecting directly to Sogo indeed.
However, smart phones are connecting to Sogo via Funambol used as mid-end.
The problem appears with calendar events added by smart phones via
Funambol. They do not show up in Lightning at all, but only in Sogo Web
interface.

It's happening the same here.
I have just installed Funambol-10.0.2 with funambol-sogo-1.0.9 (tried
also 1.0.8) and Sogo-1.3.14: it is happening the same as you described:
the calendar events are visible in Sogo-web-gui, but they do not show up
in Thunderbird-Lightning at all.

Why aren't you using the Sogo connector with caldav/carddav connectivity
to sync with lightning?
You don't need to worry about timed/manual syncing with these and your
calendar runs much smoother.

I've tried to upgrade Funambol server to 10.0.2 but this problem persist. I
cannot still see Funambol synced events to SOGo server in Lightning.
Is there anybody with the same problem or I'm alone with it?

The only debug that I found is in Funambol log but nothing unexpected:

I forgot that I'm using 1.3.7a and Funambol client is
funambol-sogo-1.0.9.s4j.20110419
