As I am experiencing the same problems since decades, I finally give your hint 
a try. I just set up my cron as yours. I will report back, if this solves the 
problem at my side, too.

I have never seen this error message before.

My first installation of SOGo was with the 2.8 version. My configuration
is in /etc/sogo/sogo.conf and my ~sogo/GNUstep/Defaults/ contains only a
.lck directory (the one mentioned in the message).

every minute, i.e. when the cron runs /usr/sbin/sogo-ealarms-notify 
/usr/sbin/sogo-tool expire-sessions 60.

Notice that my server is sometimes experimenting quite heavy load which
could help triggering race conditions between sogo-ealarms-notify and
sogo-tool is they run concurrently.
