I trust you are not storing your users in a mysql database.
If you are then you'll need to backup and restore that too...

Now, my short question is, what the best way is to 
backup / restore user's mailboxes. Is it enought if I only macke 
a copy of my vpopmail/domains dir ?.

This is a frequently asked question on the list...  "How do I move mail 
and account information from one machine to another?"

Would any of the more experienced members of the list be willing to 
write a short piece on doing a move (or backup/restore procedure) like 
this?  Perhaps even including information on configuring the old server 
to forward mail to the new server in the case of a move?

We could bounce it around on the vpopmail-devel list on SourceForge and 
then put it up on the Document Manager page of the SourceForge project.

And if your using a mysql backend, dump the db aswell :)
