I believe recent versions of vpopmail include code to retry opening the database if you have gone past MySQL's inactivity timeout, preventing the hang. These versions will produce an error message if your mail server is inactive for longer than that time limit. It is just a warning and can be safely ignored. The best fix is to set MySQL's inactivity timeout long enough to cover your longest usual inactive time.
5.4.25 is the latest.
