I have the same problem; trying to permanently accept an invalid
certificate but that window always pop up asking again and again...
I also tried to manually add the certificate to the keychain and told
the system to trust it by default, but it seems like nothing changed
for version.
I also sent the authors a feedback on this point quite a long time
ago, but I never received an answer...

It's a pity. Version is great program, but this bug (if it is a bug)
is really annoying...

You should be able to find and delete or accept permanently the  
certificate through
Applications/Utilities/Keychain Access.
Do a search in there for the certificate providers name and it should  
show up.
