I prefer not having iTunes mess with my files and have a referenced library. So I also use the add folder or add file options. iTunes knows where the files are, but doesn't move them or copy them anywhere. Well, with the exception of files in the wma format, that is. Those get converted by iTune

The Automatically Add to iTunes folder is OK to use if you are taking new items and want to add them to your library. If you already have a bunch of music files or ringtones in the correct folder it makes little sense to me to copy them back out of that folder into the Automatically Add to iTune
