It must be something with iOS 7.0.6
To fix this I simply had to delete them from the trash folder

If this is Gmail, after you delete all the messages, and before you close male,
go to the top of your message list and perform a three finger flick down to
refresh. Wait a few minutes for the messages to be properly marked on that
Gmail server.

What email protocol are you using, IMAP or POP? This could easily happen
if you're using POP and you don't have your POP settings configured to
remove your email from the server when you've downloaded it or when
you've deleted it or moved it to another folder.
