Have you restarted your phone since installing/updating to iOS 9?
Perhaps that will fix the issue. I didn't find the option either until
I downloaded Peace, another ad blocking app, and then the content
blocker button showed up in Safari settings.

I’ve solved my own query. I had restrictions turned on
(Settings/General/Restrictions) and these included restricting sites in Safari.
I turned these off and now the ad blockers are no longer grayed out. I’m using
Peace by Full City LLC (Marco Arment) and it seems great.
