That this can happen is due to how it's generated in an extension but moved around in core. Without changing that, it may be possible to avoid the flash by generating a top style sheet to hide the CAPTCHA temporarily, then moving it (as it does already), and finally unhiding it. I checked out *all* skins from git, and added *all* per require_once(), as suggested on the help screen ‒ when you access the Main_page of a new core installation (with old LocalSettings.php and MyPersonalSettings.php and — when skins are missing. All skins ‒except the BlueSpice ‒ appears to work, at least the installation does not fail, and the Wiki is not broken. I tried several skins, not yet all. You can test this on any talk page (or any other page which allows you to add a new section). This admittedly is a strange place to put such a link, but it seems to work, so it should be considered to implement this directly in MediaWiki. While social tools generally speaking *try* to have meaningful version numbers, people -- myself included -- often forget to bump it or intentionally don't bump it when making small, yet meaningful changes (such as a one-liner bugfix). Now that that's been said, onto the actual issue at hand! I don't get how it could be happening and so far I've yet to see it in the wild. Can you share more details about the server as well as your setup (browser, its version, operating system its version)? Have you checked your PHP/web server's error log? Also, are you able to reproduce this bug on the official social tools' testing development wiki at http://social-tools.wmflabs.org/ ?
