Sense lookups are not supported by WikibaseLexemeCirrusSearch so I suppose
that they use the wb_term mysql table. I thought that we combined mysql+elastic
lookups so that when an ID is searched mysql can respond but looking at
WikibaseLexemeCirrusSearch it was

misconfiguration of your wikibase setup or a bug in the way Wikibase generates
the RDF output. Could you paste the part of the configuration you changed? The
fact that your wikibase setup is unable
