This is a general problem with setting up Wikibase: when you change the content model associated with the main namespace to Item, but the Main_Page is already there, it breaks.
We could make Wikibase more robust against this, by looking up the actual content model in the page table. But we are taking shortcuts based on the namespace ID in several places, for performance reasons, so allowing a wikitext page to exist in the Item namespace will cause trouble.
I have no good solution for this, except for making the installer move the main page (where?). Let's discuss this further on T128466: Frontpage of wikidata wiki of the vagrant role wikidata shows error mssage.
