If I export to md with zim (and correct the wrong path of the image,
an error separately reported), I can use RStudio to open the md and
export to a self-contained html that works
perfectly well. RStudio uses pandoc with the following command:
pandoc +RTS -K512m -RTS

No. Html does not (really) allow for embedding the images into the html,
they are typically exported as separate files. Maybe you can use the MHTML
(Web archive) export format ? It is not as widely supported, but it does
allow creating a single file.
