Being on Ubuntu+Gnome-Shell this was fairly straightforward to setup.

truecrypt, and it almost feels like a plugin with no hassles:

I've been using a Truecrypt container to keep my zim Notes folder(s)
in. It works quite well.

Same idea as home folder encryption but a bit more flexible and will
work cross platform.
