I like Nessus, it is GPL and so you know exactly what you are getting and it is maintained! Not only that, Nessus has Excellent reporting (Including HTML with nice looking PIE graphs)... I like to run a Nessus server using Linux (nessusd) and a Nessus Client running Windows. People who write the plugins for Nessus usually put a link to a patch or at least the CVE of the vuln in there somewhere. If you are testing from within the local network, a good fuzzer can't be passed up, search for them on Google, it definitely depends on what you are testing. No matter what tool you are using though, a good pen-test by a professional will always help, basically, it is the little bits of experience that always beat the tools.
