Sorry I didn't respond before - having thought about it a little more, I think the answer is, sadly, that the "embedded" format just can't be supported in this case - it adds the page containing the query to categories that it shouldn't belong to (which, come to think of it, might be a bug in SMW - maybe "embedded" should embed everything other than the category declarations). It seems that the only option is to use some other format - perhaps "template", so you can simulate, to some extent, the layout of the original pages.
