I don't think it's a problem with $wgDBprefix, since we support this. Is 
it possible that you are using SMWStoreSQL2 with SMW before you 
installed SMW+? SMW+ does not yet support the new SQL storage 
implementation and it switches back to the old automatically. SMW+ 1.3 
(coming end of August) will support the new one.
