To me, James and JBoss are two separate applications, and start separately,
and also live in independant directories.
There are plenty of scripts to start James (one set has been discussed in
this mailing list recently)

do you use any Java code (servlet or Bean) to start James?

do you also put James under the JBoss directory?

There should be no interference between either of them.  I run
JBoss/Jetty
and James on the same server (currently)

JBoss sends mail via James.
