Thank you for your help, and yes, I've been investigating with advanced users 
of LotusNotes and they confirm to me that it is the message the one that is not 
well-formed in order to identify that the files are attached and they are not 
part of the message itself and for that reason LotusNotes put the attached 
files in the top of the message.

The attachment order depends on your MUA (Mail User Agent: the mail client)
and not on the MTA (Mail Transport Agent)/MDA (Mail Delivery Agent).

The mail client is responsible of the creation of a compliant MIME Message:
JAMES only moves it around and add some "Received" header on top.

Try using a different MUA to write your messages.
