AFAIK phoenix should have an option to specify a different config file, but you change the phenix config file (kernel.xml) and not the config file of contained applications. That said, I don't see any option but writing a script that switch the config file in apps/james/SAR-INF/config.xml with the one of the current environment before starting phoenix.
